In short: In 2011, near Port St. Lucie, a prison sentence became the stage for a reality-altering struggle. What began as Jolyne Cujoh's fight for survival against a wrongful conviction escalated into a battle to prevent the total acceleration of time itself.

The narrative of Stone Ocean centers on Green Dolphin Street Prison, where Joly and her allies face Enrico Pucci, a Roman Catholic priest and follower of the late vampire Dio. Pucci’s ultimate goal is to achieve 'heaven' by utilizing the Stand Whitesnake to extract memories and abilities in the form of compact discs. His plan involves a complex sequence of events, including the revival of a bone from Dio to create the Green Baby, a homunculus that absorbs the souls of thirty-six prisoners to reach its awakened form.

The conflict expands beyond the prison walls to locations like Orlando, Florida, and the Kennedy Space Center. As Pucci’s power evolves from Whitesnake to C-Moon—which can reverse gravity—and finally to Made in Heaven, the stakes reach a cosmic scale. Made in Heaven possesses the ability to exponentially accelerate time, a process so powerful it eventually reaches a new parallel universe and a new cycle of time where humans possess subconscious precognition of their fate.

The struggle is defined by a diverse cast of inmates and allies, including the sentient plankton colony Foo Fighters and the amnesiac Weather Report. While the battle leads to the deaths of many, including Jolyne herself, the story concludes with a profound shift in reality. The acceleration of time eventually undoes Pucci's influence, leaving the survivor, Emporio Alniño, to encounter reincarnations of his fallen friends in a world transformed by the new cycle.
