In short: In 2009, Retro Studios took a gamble by merging three distinct titles onto one high-density disc. The goal was to refine the experience for a new generation, introducing motion controls and updated visuals to a franchise that had previously relied on traditional GameCube hardware.

The project began when senior producer Bryan Walker suggested uniting the series into a single collector's edition. Despite a small development team of only four people—as most staff were working on Donkey Kong Country Returns—the team successfully integrated features from the 2007 title, Metroid Prime 3: Corruption, into the earlier 2002 and 2004 entries. This included the Wii Remote control scheme and a new credits system. This ambitious project was approved by Nintendo after studio president Michael Kelbaugh submitted the proposal. To ensure quality, producer Kensuke Tanabe instructed the staff to fix most glitches to prevent sequence breaking.

The technical implementation was complex. To fit all three games on one dual-layer disc, Nintendo had to navigate high-density software issues that occasionally caused laser lens errors on some Wii consoles. While the update brought improved textures, bloom lighting, and faster loading times, it wasn't without compromise. To accommodate Samus's new freely moveable arm, certain animations for the ice beam were removed, and the heads-up display remained at its original aspect ratio, causing it to stretch horizontally in widescreen mode. The developers also optimized the engines to ensure steady framerates and shorter loading times. Additionally, they reduced certain particle and water ripple effects in the original title.

The compilation also served as a way to refine gameplay. Following critic feedback regarding the difficulty of certain boss encounters in Metroid Prime 2: Echoes, the developers lowered the challenge for those specific battles. The release also allowed players to unlock items like the Fusion Suit—previously exclusive to players with a Game Boy Advance copy of Metroid Fusion—through the new achievements system. The collection also includes the multiplayer mode from Echoes, though it is restricted to four players locally. Furthermore, players can share earned credits with friends via the WiiConnect24 service.
