In short: When a massive black hole threatens the planet Cybertron, the Transformers must embark on a desperate mission. They must locate four mystical Cyber Planet Keys to awaken the deity Primus and seal the void before the Decepticons can harness their ancient power for evil.

The narrative of Transformers: Cybertron, known in Japan as Transformers: Galaxy Force, centers on a high-stakes race across the galaxy. The conflict is ignited when the destruction of Unicron creates a massive black hole, threatening the Transformers' home world, Cybertron. To prevent total destruction, the population is evacuated to Earth, where they hide by taking the forms of local vehicles and machinery. This evacuation occurs after the planet's population seeks refuge on Earth. This specific crisis forces the Autobots to rely on the ancient warrior Vector Prime for guidance.

The core of the plot involves the legendary Cyber Planet Keys, four gold artifacts marked with unique symbols. These keys were originally part of a failed attempt to create a cross-universal space bridge network and were lost eons ago. Four Cybertronian vessels—the Atlantis, the Ogygia, the Hyperborea, and the Lemuria—transported the keys to various planets. To utilize their power, the keys must be inserted into a focusing device known as the Omega Lock. The search for these artifacts involves intense competition, such as Hot Shot entering a grand racing championship on Velocitron. Meanwhile, Megatron attempts to recruit local troublemakers like Ransack and Crumplezone to aid his cause.

The search spans diverse environments: the speed-focused Velocitron, the beast-mode inhabitants of Animatros (the Jungle Planet), and the dimensionally-shifted Gigantion (the Giant Planet). While the Autobots seek to awaken the deity Primus to seal the black hole, the Decepticon leader Megatron—who later transforms into Galvatron—seeks to use the keys to remake the cosmos in his own image. The series, which debuted on January 8, 2005, utilizes a unique animation style where Transformers are computer-generated while humans and backgrounds use traditional cel animation. The conflict reaches a climax when Starscream overthrows Megatron to seize the Omega Lock. Ultimately, the Autobots must defeat Galvatron to ensure the survival of the entire cosmos.
